Ok, so the problem with AviSynth is that it does not have any metadata that says anything about color characteristics. So when encoding one need to take a guess. That guess can be wrong and this is probably what happens in your case. You can use the "Color conversion" filter to try and alter the colors. What are the properties of your typical QTref input source?

My footage is coming from AVID, YUV 4:2:2 REC 709.
