First of all, thank you very much for creating such a great freeware. I'am using it in my office as backup transcoder for my Digital Rapids stream. I like ffmpeg more than stream since it more configurable, and there're some kind of video that stream fall to, but it was succeed on ffmpeg.
Since you haven't yet plans on using multiple instance of ffmpeg, may be you can create something like server-client like environment for using multiple ffmpeg on a different server for single workflow. You'll need something like "agent" on the other server for receive command from workflow manager.

I'm currently working on the next version (0.4.0) which will incorporate the features you request. In fact, it's been my main focus the last month. Initial tests show some great results but there are issues which have to be resolved before the 0.4.0beta can be released.
